He began working in 1998 and held management posts at several companies, among them a building-materials producer, a joint venture, the Tashkent Transformer Plant and a concrete-making company. Before entering the civil service he headed construction at companies of the Akfa group.

In May 2018 he was named director of the directorate for construction and operation of facilities at the Tashkent City international business centre, succeeding Jakhongir Artikhodjayev, who became khokim of Tashkent. On 31 August 2019 a presidential decree made him First Deputy Minister of Construction.

On 14 January 2021 the Legislative Chamber of the Oliy Majlis approved his candidacy as Minister of Housing and Communal Services, replacing Muzaffar Soliyev. At the end of 2022 the ministry was merged into the Ministry of Construction (the post was abolished on 30 December) and Khidoyatov became First Deputy Minister of Construction and Housing and Communal Services.

On 17 July 2024, after Botir Zokirov was relieved as minister for health reasons, Khidoyatov was appointed acting minister. In the presidential decree of 21 November 2024 appointing the members of the Cabinet he is listed as Minister of Construction and Housing and Communal Services, and the government's official website names him in that post as of 9 October 2026. In January 2025 he was elected chairman of the Uzbekistan Weightlifting Federation.
